Geoscience Australia (GA) said the magnitude-7.3 quake hit north of Timor-Leste, in the southern Banda Sea.
The Bureau of Meteorology said the earthquake happened shortly before 4am local time or 5:30am AEDT.
It said there was no tsunami threat to the Australian mainland, islands or territories.
GA senior seismologist Hadi Ghasemi said seismic waves travelled hundreds of kilometres to rattle the Top End capital.
"Our modelling and also the first reports all suggest a moderate to light level of ground shaking, " he said.
"We don't expect any damage to well-built structures."
